My sister recently started again on clash, yet logs in to two different villages via different game centres but does not reset her iDevice each time as I'm sure you had to. Am I mistaken, or is this a change I was unaware of?
Also, will her main village still have a chance of being deleted? Despite the fact she switches between them every few hours?

You have always been able to do this (or at least for a long time), but it isn't supported and is dangerous. You can lose one of your accounts and support can't/won't help.

yes you can have two accounts.
I have two accounts on my iphone.
You need two game center accounts though. Create clash of clans on the second device and then delete it. The only way to really get two game center accounts is to have two phones (like a friend, girlfriend, etc)
You just log into either game center on your phone and it asks you to delete previous account enter "CONFIRM". It doesnt delete the other account, it just logs you into the other account.

So its possible to have two village in one device as long hv 2 GC account? Any village not delete even change GC account?
I've tried with one device but have two GC account and my old village still appear even though using new GC account and asking whether i want to save the current game to my new GC account....

Yes. I have two GC accounts which allows me to have two separate COC accounts as well. I use one account for my youtube videos and the other account is my personal one.
It does not delete your village when you sign out of one and into the other. It says "game center has found another account, would you like to log in? your current account will lose all information. enter CONFIRM"
It doesnt delete the account, it just logs you into the other one. I have to enter CONFIRM every time i switch accounts.
It is logical , game depends on game center but they say it is not safe
