I play clash of clans on iOS and my village is saved on Game Center.
My question is, If I go into settings and change my Game Center username will it affect my Clash of Clans, possibly having to restart?
Or is that the case only if I change my Game Center email?

Naw, your village will be permanently linked to that Game Center account, there's no way to transfer or change it, and so you won't lose it either by changing GC settings (username included).
