We used to run a "safe haven, no war" clan where members could go to sit out wars. Sometimes we would need to talk to them about participating if we needed to round out numbers, re-balance th range or fill in during emergencies. Sometimes if we knew they were unable to war, we would have to kick and re-invite.
Cross clan communications relied on out-of-game solutions or members would bounce back and forth to find others. I'm sure many ppl here use similar clan management.
With Opt In/Opt out, most issues are resolved. We just remind everyone in a clan mail after every war to reset the Opt In/Out, and then 24 hours before the next war to reset it again.
Nothing wrong with Red and Green and no need for a third option. Incorporate it's use into everyday clan communications.
Leaders being able to override a member's preference is useful too. I've already used it to penalize a long time regular who was ignoring accepted clan rules (and who is a valuable clan member/co), simply by benching him during war.

Either I need to mass kick, or leave, the clan I'm in, since I can't get enough communications going to find out who wouldn't mind sitting out at random for the good of the clan. Or... it is just not practical, no matter how good the clan channel use is. (Actually, I can't leave. I just got promoted less than 24 hours ago AS Leader)
A simple bit of coding to add a yellow, "either" (or better term) would be great in simplifying communications. A large list of people can opt as either-or, making it so the Leader or Co-Leader can have more options as to what size they want to do a clan war, or test to see who thier best core players are. Or as I said before, a nice little short-list buffer for when the member count is awkward. Some lower strength guys could opt as Either, because they aren't sure how good they can be, but don't want to hinder things. So they can Opt as Either/Or, and be pulled in as filler for a larger war if need be... or not.

Opt in = green ; opt-out = red ; unset = grey
This is not hard. The problem with green red only is that default is green, which is not technically "opt in" but default in unless opted out.
Many players, especially kids, low level kids at that, don't completely get the system. They should be grey until having actively made a choice.
And leaders should be able to alter players settings, mainly for MIA players.
In that regard, grey = Opt out, which might as well be Red, which is what some people in different threads have been wanting to be default.
Either/Or Yellow could be default, which for a Leader or Co-leader, will tell them the person hasn't made a choice, or doesn't mind. If the new person really cares to be in war, they'd ask what is it they need to do, and the members would tell them to opt in. Or just say opt in as soon as interest is shown. The Leader or Co-Leader should be smart enough to pull them into a war if the undecided person hasn't 'officially' picked yet, if still Yellow/Either.
