It's a cool concept and is refreshing to see an idea with so much passion and enthusiasm behind it! The idea does have a kinks and needs to be smoothed over but it's a cool and original idea. I don't see supercell doing it as it probably would require a hell of a lot of work but it would be great to see more people have original ideas like yourself that would give the game a whole new dimension. Thanks for sharing!

I think the idea of having another realm is quite good. The Bones etc for the canons you mentioned could be filled using the Bones of the troops you kill on your original base (They turn to elixer usually)
However i don't think it should be used to hide certain resources eg dark elixer or to protect your original base from lightening spell. This would eliminate the need for a lightening spell altogether the more you upgrade and begin to build the other realm. I do like the concept of using as a place for the dead Troops. I'm sure some one with game app experience could come up with something.
But attacks can be costly. To not only raid and loot an original base and then have to enter another realm (when I'm lucky to be left an a Archer) would require it to be something slightly different. The idea of another realm that opened to the attacker on a 3 star win of the original base would be best for bonus loot or even to collect 1 or 2 gems as well. not sure what should be down there though.
