Early on I didn't understand the value of obstacles, until I ran across a player who 'farmed' pine trees in his margin as I am now shamelessly copying. I'd like to be able to keep the suckers, but put them where I want them.
Hopefully, at some point, I will have a full compliment and won't have them growing up like weeds, where I don't want them.

At most, you have to use 10k elixir to clear it (for respawning obstacles, otherwise it's 20k gold for that big rock). Plus, farming obstacles doesn't make a difference in the amount of gems you use. I don't see why you find it necessary. Just remove it, and you may or may not get gems. The percentage doesn't increase when you have more.
