Upgrading the spellfactory(building) while upgrading a spell in the LAB were both separate entity
As you said you are upgrading a spell from 3 to 4 in the (LAB building)then you choose to upgrade the spell factory (building) the answer to this question "Does it mean I have lost the 3 days of upgrading and elixir?'
NO because your SPELL UPGRADING in the LAB building will still continue even you choose to upgrade the same time you SPELL FACTORY building.....it is separate entity(BUIDLING).
Now upgrading a spell and upgrading the LAB at the same time is different...it is one entity(BUILDING)..what happen is your spell upgrading will pause while the LAB is upgrading and will continue the SPELL UPGRADING after which the LAB is upgraded...you will not lost any days or hour that has been pause...coz it will continue where it paused. That include you elixir...
