I play World of Warcraft since 2006 and I have few ideas to Clash of Clans:
Duels: I want to challange my friends on Game Center, Facebook and/or my clan. The duels would be just for fun with no gain of any kind, no elixir, no gold, no trophies...nothing, just for trainning purpose and for fun.
Chat: The chat should be like any other char in the world, the last message at the top and the new at the bottom, like the entire world.
Gems: We need more Gems from loots and the option to buy Gems using Gold and Elixir.
A new tab for log telling everything happens like troops being created.
Option to create/save multiple layouts for my Village not only in-battle new one.
The list of the Best Players should be calculated using the current defense items or the maximum Trophy reached not the current Trophy.
Better "back" functions.
Lock village layout on/off button. I hate to change the position of my stuffs accidentally.
Village Center new buttons: Collect all (to collect all gold and elixirs on a single button), Acelerate all to accelerate all colectors on a single button), Acelerate Barracks (to acelerate all barracks on a single button).
