Using your logic a lvl 1 AT should do no damage to Pekkas as they throw some stupid tiny wood sticks against metal.

Okay let me get you straight. In the game they making you wonder what the PEKKA is for example they said "is the PEKKA a knight, samurai, or robot no one knows" so basically that means there is someone or something inside the coat of armor that his being electrocuted. Beside the point of me answering your question who really cares why the freaking PEKKA takes double damage I mean like for real its a tank. Thank you SUPERCELL for giving us something to defended against the monster of a tank. Also if you don't like the fact that the PEKKA takes double damage then just lvl your PEKKA up and up and up.
I'm a bit late to comment (lololololol) but heres my thoughts.
Exactly. It attracts electricity, therefore the odds of it hitting the P.E.K.K.A. are higher (even though they hit all units the same speed, no matter what)
Lightning spell should also do 2x damage to them (if they were used as a cc troop)

I think the assumption is there's more to a pekka than metal. The metal is simply armour for the person inside. So how wouldn't the person be harmed by electricity?
Also, if there wasn't something like that to derail pekkas they might be too effective against bases at 9 or below
