zach, I did some testing and I take back what I said about it possibly being related to the storage's maximum capacity. I now feel it is proportional to how much resource is contained in the storage.
For example,
I am TH7 and have a 1M and 2M capacity gold storage. I had roughly 2M total gold and left my 2M gold storage out completely unprotected. I was attacked by a TH9 who just destroyed the 2M gold storage. I lost about 50K. Before the TH penalty, it would have been about 100K which is consistent with it being proportional to the actual resource it contains.
Obviously this is not proof, but does support this theory. I was very befuddled by the results you posted earlier. I'm curious what you find with your experiments. Please share when you are ready.
I am waiting until my 3rd storage progresses all the way to level 11 before I post the full results. I haven't, and won't until I finish testing, done the math on how it relates to the total capacity or the individual storage amounts, so I will refrain from addressing that for now. You do bring up an interesting point about how much is in it, though, and I have neglected to test that so far, unfortunately. My storage is up to level 8, but I will try that from here on and see what I get. I hope to finish this up by the weekend, or the middle of next week at the latest.

Nope, I can already rule that out, at least for the 100k example. The percentages are lower at lower storage levels. It seems that the percentage rises with each upgrade. Unfortunately, I didn't start this until level 4 storage, so I won't know the lowest ones anyway.
Edit: Uhhh, I am suspending the tests until the dust settles after the update.

Thank you for the update Zach, and props to Dahimi et al. for bringing the new multipliers to light. Just a note, your looting formula can be written more succinctly as:
loot = (multiplier percentage) x [(25% x storage amount, capped at 198k) +(50% x mine/collector amount)] + min(multiplier percentage, 100%) x 1k,
where min(x,y) denotes the smaller of x and y, to eliminate any ambiguity regarding the application of penalties, but not bonuses, to the 1k stored in the town hall. Actually, might as well rewrite the storage cap as a min function too:

hey zach great work as always. note: in the hannibal v dan thread dan mentioned there is a 2k cap on DE from the storage, i need to add it to my calculator (as well as the updated penalty/bonus info).
