I'd like the ability to send someone a message without them being in the same clan. For example, trying to invite a former clan member that stopped playing with us to our new clan. Unless their account is linked to Facebook, there's no way to coordinate an invite to our clan. It would be nice to make a "Friend's List" like the bookmark system is for other clans, but in this case, other players.

The problem with this is that it'd be too hard to store. Even if PMs were deleted once read, it could be used as a means of advertisement or harrassment into joining or just intimidation in general. SC can't catch everything. So, I don't see this becoming a reality due to those reasons.
At the very least, allow a "friends list" so I can add people I know that aren't linked via Facebook.

ingame chat to other players would be nice, buddy list as well!
I think a PM system to some of your clanmates would work. As a leader of a clan, sometimes I just want to be able to tell something to one trusted person instead of the whole clan.
