Did you note what the capacity was before and after? It only upgrades 50 (maybe less at lower levels, I don't remember) spaces, so it's hardly anything and so when you go to clear your fields it's 'full' almost immediately.
But if you are completely sure it didn't upgrade, you can contact the in game support and they will look into it for you.
The biggest bonus is the extra space in the barn because you've used the SEMS.;)
Under 1000 spaces, it ups them in increments of 25. 50 after that.
