Is it true that archers level 6 take two hits from a level 6 mortar? If so, this appears to be a significant advantage and they are not such a rip off after all. (I still have level 5 btw)

No, they take 2 hits from a level 5 mortar. Level 6 still one-shots them (44 HP vs 45 damage).
