As for the performance issues they are talking about, it is likely in regards to several things.
- Decoration menu spam if they add all roughly 200 national flags to the game. Do you really want that in that kind of large pictured icon interface?
- If buyable from the Decoration Store, many people (not the major mind you) can and will attempt to by them all and plant them in thier base, adding to the processing load of rendering the base.
- The sheer file size of so many flags, even if each one is small, could possibly needlessly inflate the app's size on one's phone. It could even be larger than the essential graphic sprites needed to run the game, as there are more animated sprites of various waving flags than there are of buildings and combat unit sprites all put together.
