Boosting barracks, whichever hero is not upgrading, and spell factory.... I hate waiting for armies, when the game is all about raiding (for me)
This means I can raid more often with better armies... This is what makes clash fun for me-smashing bases to smithereens for as much loot as possible. I do 2 or 3 boosted sessions each week. The rest of the time I use BAM as it's quick.
If you're not so good at raiding you can always gem your collectors. The new level 12 collectors will fetch a tidy profit. When gemmed they will supply a whopping 7,000 an hour! With 6 collectors of each, that will give you 42,000 gold and elixir per hour. If you try this method, just make sure you have a shield and to collect right before your shield goes down so not to be raided for 50% of the loot in the collectors (negating the effects of the gem boost). Whether it's gemming your barracks or collectors, both ways are pretty efficient. (I prefer the barracks boost) Good luck!
It's kind of an odd situation you're describing. If you only get enough resources to keep 2-3 builders busy, then boosting barracks/spell factory will invariably get you more loot. But then you'll need the extra builders, or else risk sitting on the loot without a shield.
I've had a fifth builder since the summer and have kept them busy non-stop. I started playing in June and recently made TH9. I expect to be at this level for probably 2-3 months while I get the walls upgraded.
My priorities when it comes to resource usage also dictates how I spend gems:
- All elixir to lab (I try to keep the lab ALWAYS busy), otherwise use it on structure upgrades/walls.
- All gold to structures first, then excess to walls. Again, with keeping five builders busy sometimes I need to try and schedule spending my extra gold right before I begin an upgrade (in other words: determine which upgrade is next, deduct that from the total available gold, then spend the expected excess on walls prior to starting the upgrade; wash, rinse and repeat for the next available builder).
I will gem-finish builders if it's less than a couple of hours just so I'm not waiting on them. Ditto for lab work if it's close to completion and I have the elixir for the next upgrade ready to go.
Like someone else said, it's all about time. Resources are infinite (though it may not feel that way during some raiding sessions), but time is the one thing gems can get you that you can't "win" yourself. Which goes again with keeping that lab busy at all times so there's no down-time wasted. Even if you're upgrading things you wouldn't normally use, you might as well do it if you don't have the resources ready for the bigger upgrade (and that will give you a few days to raid/collect what you needed).
As far as shields go: I'll go for the one-week shield during any 1-gem boost promotion (like the last one they did over the summer that was good for two weeks if I recall). Sure, I can raid during that period too and probably make out well, but when you've got max collectors running at double their normal rate, you ought to be able to keep your builders busy and still have extra for wall upgrades. The shorter shields aren't worth it for the amount of time given.
Anyways, a bit more involved response, but goes over resource allocation as much as gem usage (and how the two, to me anyways, are very much related). =)

If you don't have the fith builder then the best thing you can spend those gems on is the fith builder. After that the next best thing without a doubt is boosting your barracks for two hours and raiding nonstop. Just make sure you can play those two hours so I doesn't go to waste! When I boost barracks I get around 5m of each resource in two hours. That's about the same amount I'd get in an entire day of playing without boosting, so it's crazy efficient. I actually have 2000 gems plus 120 dollars sitting in iTunes waiting, and I'm only going to use it for boosting barracks.

Before a couple months ago I used them on builders and on to finish time on heroes. Now I use the, to boost barracks while farming, waiting stinks!,and supercell knows it!
