You cannot lightning enemy cc balloons. Been like that for a while.
the lighting should work just fine, I think the splash damage of it however, doesn't work on fliying troops so is all luck if you hit then once or not, just my observations.

Also note that because they are air troops if you click the balloons physically, it would strike behind them. Look attheir shadows and attack that. And if they're moving a little closer between them and the targets it's moving to.
Never r ember zapping loons myself.... little point in it, hp too high...
I've had mine zapped though, and their hp clearly goes down....
