I think it's a great idea to incorporate the water into the game, but I think it would only work with a 'pier' system. Say you could build a limited number of platforms onto the water and to keep defence from being impenetrable, you'd have to use the walls from your ground base to extend onto the beach, with a cost for modification obviously.
You could either choose to extend simply a couple of rows say 15 squares wide, or a narrower pier that could extend 6 or 7 rows back, but was only say 6 squares wide. You could choose to put your town hall or resources at the back to make it more difficult to reach.
Ground troops would have to come from the beach, leaving them vulnerable to traps and bombs, air units can be deployed from the side making it an interesting strategy, it would certainly make some use for balloon troops too,cos everyone knows they suck.
Water troops would be a good edition, but would need some sort of water defensive building to counteract, like a floating version of the cannon and archer tower.
It would take a lot of work to create a water defensive system that would work, but would certainly get my vote.
