mine are down for my normal base as most raids are ground based and up for war to help with dragons as well as ground attacks.
I dont think that there's a 'best way' though - do what works best for your design.

all depends on what type of attacks you get. i leave both of mine up. i have an antihog base so everything is covered fine. i am in crystal 3 so air attacks can be more of a threat then in lower gold leagues
In your war base I'd recommand up, because air troops are used a lot in wars, but when farming it really depends on your trophycount, if you're a low farmer, you'll usually only get attacked by the common farm troops, so it's better to have your x-bows down, but when your farming at a higher range, you might get attacked with different strategies, which includes air strategies, so in that case I'd put your x-bows up :).
If I'm farming below 2000 trophies then I have my bows down. (best coverage against barch and low lvl ground troops)
If I'm farming above 2000 trophies then I have them up! (Protection from loons + drags)
War base: always up, there are so many Dragon attacks out there I can't afford to have them down!
I will echo what others have said with my answer. Farm base I leave them set to ground only, as attacks from the air are rare (gold leagues). For war, I have them set to ground/air, as I can never predict what people will try. I have not been attacked by dragons in war for weeks, but today it's happened twice, so who knows.
I prefer my x-bows pointing up.
I keep mine up because I am often attacked by baloonians. I would keep them down if I was mostly gowi__'d
You can't change strategies if you are doing a mass dragon attack. You seem to be forgetting one important fact.... your barracks are filled with dragons. If you're in a war you'll still have to find a base that you can do a dragon attack on because after all ... you still have these dragons.
Then all you have to do is build another army to suit another base you plan to attack.

To say that an up bow is an archer tower is a gross over simplification. The xbow is MUCH better than an archer tower. The xbow has a much higher hp, slightly longer ranger than AT, and it has a much higher rate of fire. As a barcher, I can tell you that xbow will pick off wb frequently, while an AT, due to it's slow rate of fire (1s), will usually miss the wb (it is for this reason canon are superior to AT in picking off wbs). Also, depending on your base, a bigger range may not be suitable. For example, if the range is too big your xbow will be more susceptible to distractions such as giants while they go around and around your base, while the AQ/barb/archers/wiz in the second wave picks off your gold and DE. Also, the xbow is much more efficient. Imagine there is an barbarian left with 1 hp. The xbow would shot it with 9.6 damage, and move on to dispense 65.4 of damage to a new unit for the remainder of that second. However, an AT would shoot the barb with 1 hp with 75 of damage, and have to wait for the next second to dispense more damage. Clearly, the xbow is doing much more damage to the opposing army even with the same DPS as an AT. In 10 seconds, an AT would only kill 10 lvl 6 archers, while an xbow would have killed 15 archers. BIG DIFFERENCE.
Math stuff:
AT - 1 shot per second - 75 damage per shot - kills 1 lvl 6 archer per second - kills 10 lvl 6 archers in 10 second
xbow (lvl 3) - 7.8 shot per second - 75 damage per second - 9.6 damage per shot - 5 shots to kill an archer - 78 shot per 10 second - kills 15 archers per 10 second
