Generally speaking, it is the focus on gathering resources rather than gathering trophies
Looking for easy resources. Farmers search for inactives with full level 11 resource collectors, as that provides hundreds of thousands of loot. The best way to farm is with mass goblins, but a smart farmer brings along 30-40 archers and a few giants and wall breakers to help make sure the goblins get where they are supposed to be without getting knocked out by a mortar blast. The archers are real handy in getting resource collectors behind walls when its not worth it to use WBs or youre out of them.
A hardcore farmer doesnt care about trophies, but a smart farmer tries to get 50% so he can stay in the trophy range he is farming in. Dont go ham to get 50%, if you are at 40 or above and there are 5-6 exposed "freebie" buildings, go for it.
It gets you a ton of resources and its worth it, but if you like trophy pushing to make the game fun, go for it.
There are numerous troop strategies on how to farm, depending on your Trophy Level, your townhall level and what one prefers to use.
Generally I assume most people use cheap armies that are quick to train, so it maximises the profit.
The opposite thing of farming could be Trophy pushing, to reach a high trophy level. When farming, people usually don't care about that. They try to be in a trophy level, where there is a lot of easy loot to be made.
I farmed with two camps of goblins, a handful of wallbreakers and one camp half archers / barbarians until Tonwhall 6, nowadays at TH8 I use either BAM or BARCH, combined with a handfull of giants and wallbreakers.
(BAM = Barbarians, Archers, Minions), (BARCH = Barbarians, Archers).
There are other combinations or troops to do it, though.
A clan member (also TH8) uses archers exclusively, for example.

One of the things that confuses me: in the game it says that we should protect our town halls, but in some of the youtube tutorials I have watched we are advised to keep our town halls outside our walls....
okay, I guess we would want to protect our town halls to maintain our trophy count, but otherwise, who cares? here's a really dumb question, no doubt, but why is the trophy count important?
I just started attacking humans, a little bit, it is fun, but (now that my trophy count is greater than 20), I was attacked a number of times overnight by people in China (I guess, by their font), all but one unsuccessful (unfortunately no replay on any of them). It seemed like people were attacking me with one or two guys - then someone attacked my town hall (only) outside my walls, and I have a shield. I'm trying to understand what the attackers were trying to do, and why anyone would attack my TH - to get some kind of star? they are all much more advanced players than me.
it's not even clear to me why I care about having a shield - my village rebuilds immediately and I don't seem to lose much in resources. at what point do I care if someone attacks me?
Farming is where u might go down a league or 2 having ur TH (mostly high lvl TH's) on the out side of ur walls. When u raid u usually use gobs, barbs and archers as well as other troops to help! If u dont like farming or dont like demoting from league to league thats just to bad at this point and u will have to boost up ur trophies again. Farming is the activity of growing crops and raising livestock. Farming was the key development in the rise of sedentary human civilization. The major farming products can be broadly grouped into foods, fibers, fuels, and raw materials.
It depends on what your objectives are. Farmers (only focussing on getting resources) put their townhall outside to get easy shields so they don't lose less resources. Trophy hunters don't care much about rescources but want to be the player with the most cups. That's why some people only attack your townhall, it's called townhall-sniping. It gives them an easy one start (= extra cups for them) and you get an easy shield.

People attacking you with only one or two guys try to lose on purpose to lose cups and be in a lower league.
Your questions are all valid, as this game can be quite confusing for beginners. You're right, the game does tell you that protecting your town hall is your main objective. However, many people disagree with this main objective (myself included) and feel that farming and protecting your resources are more important than gaining trophies. This is why we farm, and this is why would place our TH in a corner unprotected in hopes that ppl simply destro our TH then quit, leaving our hard-earned resources untouched for up to the next 12 hours. We want to save those resources so that we can dump them into upgrades. Make sense?
Regarding trophy count, you're quite right, it doesn't really matter. All it does is get used to match you up with attacks and attackers within a similar trophy range as yourself. That, and higher trophy ranges give larger win bonuses, but that's not something you should really worry too much about until later in the game (probably when you are TH7 and above).
When someone attacks your base with one or two guys then quits early, they are losing on purpose, because they are trying to reduce their trophy count. When people attack an unprotected town hall in a corner, they are trying to increase their trophy count quickly and cheaply.
In general - as the other posters have said farming is simply prioritizing resources over trophy count. This is not to say you completely disregard trophy counts but you're not likely to be an a range that is difficult to maintain.
Traits
Exposed Townhall
Army compositions focused on Tier 1 troops - Barbarians, Archers, Goblins, Minions. Giants also frequent a farming composition.
Purposeful dropping trophy count (drop 1 barbarian and then surrender, or getting 49% and surrendering)
Centralized resources - generally speaking that would be gold and dark elixir. Many farmers tend to make far more elixir than they need
However even these traits don't cover every type of farmer
Hard Core - This is the TH hanging around silver or the lower gold regions (Th9 and 10 for example) using goblins and archers to get collectors. These players maintain a very low count on purpose and are purely looking for good inactive bases. Often these attacks will purposely surrender at 49% if they even get that high. The most hard core of this type of farming does what is called sub200 farming. That is maintaining a trophy count below 200 in order to find lots and lots of inactive bases.
Push Farmer - This type of farmer still cares about their trophy count, just not more so than resources. These players will be using comps more like balloons and minions, mass Hogs, or just be really dang good at hitting 50% and making off like a bandit with normal farming troops. These farmers tend to have hybrid bases and hang out in upper crystal and masters. Push farming also has a tendency to produce good Dark Elixir loots. So these farmers may be simply maintaining their high counts to get plenty of that black gold.
Then most other people who refer to themselves as farmers tend to be in the middle.
um all goblins arent really the best way tbh, it takes a while to train + as pointed out by YOU, a smart farmer brings giants and archers, so ur telling me a SMART farmer uses a less effective method than an AVERAGE farmer.
+ a high percentage of the best farmers use either barch or bam.
