Have you fed them recently?
Normally, the pets are asleep. When you wake them up, they run around for a while, then get hungry and need to eat. After eating, they go back to sleep. If they've run around enough that they want to eat and there's no food available, they'll look malnourished.
It's an animation. Almost as important as Tom stretching and bending over. How does it affect ur gameplay? It doesn't.
Actually, completely aside from the bad vibes, the "sick" animation of the puppies does affect my farming. I choose not to buy the farting and worm-ridden ones. As Cowslips says, the ones with ear mites are the least offensive, so I do have those. Because I only have 2 puppies rather than 6, I need less bacon for dog food. Because I need less dog food, I can get away with only two pens of pigs and still have sufficient bacon for my farming needs. On the other hand, having fewer pets means I get fewer drops. My 6 kittens have done more than their share to expand my barn and provide other needed tools.
Hay day makes different animations for each of the pets. They are trying to make it different and unique. I think its quite comical, actually. But let me say this, and I don't mean it in a bad way, seriously: but, if you don't like them, don't purchase them. What I do, is I look at the pets at other farms and if I like them, I purchase them myself.
Making sure their graphics and animations are appealing is SC's bread and butter. Unappealing graphics = no players = no revenue. They are apparently trying to walk the line between traditional and retro machines, rustic and bling decor, natural and cartoon animals. Something for everybody.
It's a game with quirky animations. I don't find any of the animations offensive. A pixelated puppy looking like he's farting or has fleas? Hysterical. But to each his own.

It is an animation, but when I play I suspend my disbelief and become part of that animation. Seeing the puppies scratching an dragging their bottoms is very disturbing. In that same vane, Tom also scratches continually- looking like he has a major case of head lice! I really wish that SuperCell would fix this. It really decreases my enjoyment of the game.
